Yeah obviously UMK3 has better graphics. The better question would be which game is better overall. Since they are highly regarded as the two best games in the series.

MK2 is the best MK game in the series by far (for me at least). Best sound effects, best music and best fatalities. Also the 360 controller is not meant for those types of games (I own both a PS3 and 360 and I prefer the PS3 controller for fighting games).
Since all MK games are pretty much updates of the previous games, i'll say UMK3. As for the controls, i couldn't care less about which has a better D-pad position. Fighting games are pretty simple and either controller will work just fine.
